You can link your fitbit account with MyFitnessPal and it will determine if you have earned extra calories for your fitbit tracked activity.
When you create your MyFitnessPal account, we calculate how many calories you will burn each day before any additional exercise is added to your Diary. Fitbit sends over your total calorie burn for the day, not just the calorie burn for individual activities. We then compare your total calories from fitbit to our original calculation and if the fitbit amount is higher you will receive additional calories.
If you prefer not to link the accounts, you would want to manually log the additional exercises in either app and not the full day amount form fitbit. You will receive additional calories fro those entries.
